“For all we know, they’re already in the know about this and accepted this”: I’d imagine in this case Wolfe (at least) accompanied him to the gates. Also, it’s early morning and Mal (as we know) isn’t an early bird so it looks like he wake up early to sneak away.

She realised something is wrong with Ben just after Pride part (while Wolfe didn’t) and asked him about that, and he dismissed her concern. Certainly she did get what the problem is after Sid’s telling it to her, just didn’t know how to help Ben. So, for me, it’s rather “Now it seems to be a good moment for talking with him about that”.

I think these strengths always were in him, as well as feelings that betrayed him to Envy (and helped to fight Pride) were. In general, I suppose that clashing with Deadlies reveals your true qualities, hidden or not so. If you have never prone to a Deadly before, it can’t take you. If you have no experience of successful fighting it in your life, you can’t resist it (as it is a free strong spirit).
As for Ben, I think he did show these strengths in ch. 2 and ch. 5, it’s just less appealing (and less important) parts of his character made them less noticeable.

He did, even if very rarely.

And he quite angrily asked Voss “What did you do to Mal and Ben?”, in ch 5: https://www.gocomics.com/widdershins/2018/04/09
His anger doesn’t last for long, though.
