I figure those guys would have their underground lair in a spot with better access to big-city civilization. Maybe not right under New York City a la Lex Luthor, but not all the way out in New Mexico.

Don’t be too surprised if it is something entirely more interesting than that. Otherwise why would the story take us back in that direction ?
