My guess is they saw the penguins out in the ocean, and they swim much like dolphins. I doubt if they saw them walking on land, they would think they were fish; well, maybe Darwin would.
Antartica is not the only place where penguins live, there are penguins in South Africa, the Galápagos and other places. They should have been familiar with them before they reached Antartica.

The Arctic evolutionary equivalent of the Antarctic penguin is the puffin. I don’t know if the puffin can swim like the penguin, but it can fly.
